Billy was born to Jesiah and Raquel Black in Etrenank, Solaris. As far as I know, he and his family are First-Class citizens, so Billy spent the early years of his childhood as a part of the priviledged upper-class. The notes in Krelian's laboratory tell us that besides his classification as Animus, he also has an impressive ether rating, and if Billy had remained in Solaris, he would have had a bright future ahead of him. (Assuming the Gazel didn't grab him, that is.) I wonder how much of living in Solaris he remembers - enough to know the language, maybe, or to remember going to school there?
When he was nine, Billy and his family left Solaris and took up residence in Aquavy, and Primera was born a year or two later. Jesiah left to fight Solaris, but Billy was probably too young to understand his father's absence - he only knew that he was left alone with his mother and sister to fend for himself. Not very long after Jesiah's disappearance, their home was attacked by Wels and Raquel was killed. Bishop Stone 'saved' Billy and Primera, and convinced Billy to become an Etone.
It isn't clear how Billy felt about religion before this. Growing up in Solaris probably instilled certain ideas in his head (Cain and the Gazel are the chosen of God, etc.), but Solaris's influence on him is never elaborated on. He seems to take the Ethos teachings hook, line, and sinker, though. He looks up to Bishop Stone and tries to be a good Etone, because he believes he can save people. Billy didn't want to see other families end up like his did. He used his skill with guns (learned from Jesiah) to dispense justice in the name of god and the Ethos. He took in the orphans he found on his travels and took care of them himself, rather than leave them to the care of the Ethos.
I'm not sure when the 3000G incident occurred, or with whom, but my bet is it happened before he became an Etone, and his father returned. He must have found another way to get money to feed Primera (do Etones get hazard pay? ^^), since he's running an orphanage and feeding a dozen more mouths with it.
Some time later Jesiah returned. Billy resented his father's sudden reappearance for more than one reason - Primera went nuts over having him back, and he still remembered his father's disappearance so long ago. He probably blamed his mother's death partially on that. And Jesiah's irreverence to the Ethos and Billy's beliefs were the icing on the cake. Then, Jesiah (now 'Jesse' I guess) continued to disappear without warning and appear again to (in Billy's point of view) try to run their lives. Paired with Stone's anti-Jesse talk, it's easy to see why Billy and his father don't get along.
Billy's fate can be learned by playing Xenogears. ^.^
Comments: Although the game says absolutely nothing about Billy's Solarian heritage that I can recall, it is implied by the timeline. But what confirms his pure blood is the information you find with his hologram in Krelian's lab - he is the only character besides Elly to have a Minister Number.
